I wrote a small easy to use command line tool for the Nitrokey Pro.
You can download Linux binaries and source code here: bitbucket.org/MaVo159/gkey
Currently supported features are:

] Get TOTPs and passwords (by slot name)/:m]
] Export all important information about TOTP, HOTP and password safe slots as JSON object (excluding OTP secrets)/:m][/ul]
