Is there a way that I can choose the following option and clear the “GPG key(s) and reset all user settings”? i.e. start over from scratch?

You may want to choose “OEM factory reset” for this.

In case your Nitrokey is locked (because of wrong PIN) you can also reset your Nitrokey. In fact “OEM factory reset” does this too (among other things).
