Should I assume that Nitrokey 3 is simply not supported on ARM at all??
It is. I’m writing this from ARM64 machine (MNT Reform to be precise), running under Debian. I just used NitroKey 3C to decrypt password to login to this forum (so used GnuPG functionality). I am also able to use FIDO2 under FireFox to login to various web sites. And upgrading of NitroKey’s firmware worked when I used pynitrokey tool.
